I currently have Stock pipes with the baffles removed, this was done by the PO
Are there any negative affects of the baffles being removed?

I have an opportunity to pipe up stock pipes with baffles at a good price.

Is it OK not to have baffles, will it take a toll on the engine in the long run not having them?

With out baffles may not pass noise limits if you are checked in your area. As far as hurting the motor, I think NO.
If a person were to open up the air side and the pipe side you may get into a "lean" running condition, but not one or the other.

As long as your pipes arent so short that they left cold air hit the valves, like maybe 12" short, and you adjust air/fuel to compensate, you should be fine. Like Rider50 said only pipes or only intake, you should be ok, but both, you'll need a fuel controller for FI, or jets for a carb/carbs.
