Issues to look at when replacing a 95 VN1500 with a 99 VN1500

I am looking for a heads up on any issue I may need to consider before replacing my 95 VN1500 dual carb engine with a 99 VN1500 single carb engine. The only issues I have seen so far is the exhaust system mounting on the rear cylinder of my 95 is on the left side and the 99 rear cylinder is mounted in the back. Can I run my carbs from the 95 on the 99 with out any issues, the 99 engine does not come with a carb just the single manifold. Thank You

if its like the problem i am having i dont think the carb intake on the heads are in the same location. like the exhaust it will be on the wrong side.
